One joint not matching between VC to RC

No idea why this is happening but I am including a picture of my robot and a pack and go of my station. The robot should be in the home position according to the program. All other joints are in line, it moves along the track just fine. I have an older controller (S4C) using Easyarc. I'm using RobotStudio 5.6 with AWPP.

When I make a new workobject using the same position as the top wobj0 (which shows as the lower one in the graphical world) and program targets there, the real robot is in the correct position. When I add targets to the workobject that is aligned with the base of the robot I get the problem you see in the original post picture. I also have a positioner and a table (which is just a cube with the same dimensions of the table) I also get the problem of the targets being too low on the real robot. How can I make the graphical world match the real world so I can program with what I see?0
