How to handle a large number of module files

I am working with about 300 different program modules and have been struggling with the controller slowing down if we keep too many modules loaded at any given time. Is there a way to automatically load and save modules to a specific folder when they are not needed instead of having to do the save and delete module process manually. We have already lost a few module files when the tech deleted then tried saving the module.
