Indexing Positioner in RS

Hello,
I am attempting to create a station that is using an R positioner that has been modified, using our bootdisk software from the real robot. When I start the controller it is seeking THREE libraries for the three axes (Interchange, STN1, STN2). I try to remap all these axes to a mechanism that I have created for our custom R positioner:
Interchange -> Mechanism Joint 1
STN1 -> Mechanism Joint 2
STN2 -> Mechanism Joint 3
But when the controller restarts all three (Interchange, STN1, STN2) are remapped back to Mechanism Axis 1. Any ideas what may be happening here? Is there something in the MOC.cfg file that causes this to behave differently than the ABB R-positioner mediapool that comes with Robotstudio?
